From what I've read, SEGA acquired the Alien license back in 2006 but they must no longer have it because there's a new Alien game being published by FoxNext Games, a new games branch of Fox.
There's a new Alien game in the works
...but it's got nothing to do with Alien: Isolation.

Whatever the case, now that the Murdoch-owned FoxNext has Alien in its licensing camp, it's pretty unlikely that we'll ever see Creative Assembly deliver an Isolation sequel.
