I was having a romp on the seventh level of Halo 3 entitled "The Covenant" earlier when I began to take seriously what I have been noticing all along yet refused to acknowledge the possible significance of: the "stains" that appear throughout the course of events on the Ark in Halo 3.
At first I thought the stains were limited to Forerunner structures.
Then on my way out I noticed a stain on the dirt.
At this point I am wondering if the stains are only limited to this level (seeing as how I never truly paid any attention to them) and thus started up the sixth level of Halo 3 "The Ark" from Rally Point Alpha.
I found a rather large stain just outside the structure leading to the Cartographer of The Ark.
And some directly inside. As you can see, these stains have more parts of them that are black than the those found in "The Covenant."
Here, an anomaly happens. After allowing for my marine companions to cross the chasm via the activation of the light bridge, I had the sudden urge to go back into the room I had just vacated. Once back in the room, I notice that all the stains are gone.
So you have a means through which to compare, the following images are of the exact same locations as the three images above.
I am still uncertain as to whether or not this is a glitch or, as ludicrous as this may be, The Ark "cleaning" itself, slowly but steadily. I am leaning more towards the former than the latter.
Further investigation seemed to imply that the sentinels had some relationship with the stains, or may be the direct cause of the stains themselves.
By this time I am not ruling any single thing out. The stains could be at the fault of The Covenant in some way, the sentinels, and what at the time seemed to be the most unlikely cause, The Flood. I know that these stains were put here for a reason or otherwise they wouldn't be here, and with that, I know they must be important.
So I am playing through the rest of "The Ark" when I realized the possibility of finding the stains in the first Halo game ("Halo: Combat Evolved"). And if my search were to yield the same, even similar, results, then I could make some head-way.

Similar no doubt, but exactly the same? I am still not quite sure. So to see if I could get any more clarification, I decided to closely examine the "blood" of The Flood. Most of the time when you melee a Flood Combat Form or Flood Carrier Form, "blood" comes out. Here's what it looks like:
As you can see that this "blood," along with the decomposition of its surrounding Flood forms, over time, can result in the stains we see throughout the two levels that we are on the Ark.
With all of this, I introduce the possibility that the Flood was on the Ark some point in time prior to the events of Halo 3. Though, I am still not ruling out The Covenant as the direct cause of the stains due to the simple fact that the stains are present everywhere The Covenant is stationed. The sentinels seem to be least likely responsible for the stains because wreckage of a sentinel can not be found near each stain that appears throughout the two Ark levels. Though, the sentinels do fit in with the Flood theory because the sentinels were designed to combat the Flood and it makes sense to find some sentinel wreckage near, if they are Flood, stains. Of course the Flood theory has a couple of holes in it as well. Most prominently that the Terminals make no such mention of the Flood ever reaching the Ark in any form or manner.
A couple of notes:
1. Obviously the pictures shown here are not the only locations in which you can find the stains.
2. We all know the Flood first came (during the events of Halo 3) to the Ark in the middle of the level "The Covenant." So, this rules out the possibility that the stains were caused by The Flood during the events of Halo 3 and not before because you can find stains in the level "The Ark."
3. This place was the only Forerunner "hallway" in which I could not find any stains.
However, the "hallways" that hold all 7 holographic projections of each Halo ring, which immediately proceed the above hallway, are covered in stains. How strange.
Phew. *Wipes sweat from forehead.*
