Smash Bros was closer to 1.2 GB than 2.1GB. Pokemon is 99% going to be 1.7 GB though (XY were about that) so a new SD card is a good idea.So I've decided that I want to get the game digital, but I want to upgrade my SD card since Smash would take up most of the space (if not all of it if the 2.1gig size turns out to be true, either at launch or eventually with DLC) and I'll want to also get ORAS digitally when it comes out. But if I go and buy a new SD card, how do I transfer my existing data onto the new card? Are my save games on the SD card, or is it just my eshop downloads which I could just re-download?

Saves are on the SD card with the game data. There is a save backup tool that can be used for most games if you want to use the eShop download*
As for changing SD card. Copy files from one SD to and paste to another using a PC. It's easy, Nintendo even have a guide:
