I highly doubt Kojima would abandon his core fanbase on Playstation. It seems unlikely to me that this would be his only upcoming project, and not necessarily the most significant.

Not to mention that throughout his time at Konami he was frequently working on multiple projects at the same time, the guy is not just a game director, he's a more often a producer with creative input/consultancy.

It wouldn't surprise me for Sony to be pushing to keep the working relationship going, but most likely only on a single-project basis. Which may not be enough for Kojima. Basically I suspect that MS would greenlight any Kojima project for the name/PR value provided it didn't cost too much, whereas Sony would take the attitude that they want his next project, but be a bit more picky about what he's pitching.

I'm sorry, but you have no idea of what you're talking about. The partnership doesn't involve any kind of ownership nor any kind of active influence by Sony on Kadokawa's owned studios (and the other way around). It's simply a capital alliance, which involve nothing at all of the sort.

Besides, From Software acts pretty much independently from Kadokawa and has done so for years. That's why their games have been published by Bandai Namco and Activision and not by Kadokawa Games (which I wouldn't be surprised if you didn't even know existed).
