I took the two main secrets as 1) the blood pact w/ Grindelwald and accompanying vial (which was revealed at end of last film but not known by all the characters yet) 2) Ezra being the nephew

I see the "secrets" as being in-world revelations rather than for the audience.

I took the secrets to be:

Credence is Aberforth's son
Dumbledore's sister was an Obscurial
Dumbledore and Grindelwald had a blood binding charm thing

Upon talking to others, they seem to think that Dumbledore being gay was a secret, but I don't think so. He was already out.
